About the topic:
NGS technology is recently developed tool for transcriptome profiling that uses deep sequencing methods. It is considered to be most precise method of measurement of level of transcripts in a cell and their quantity.
The transcriptome is the complete set of transcripts in a cell, and their quantity, for a specific developmental stage or physiological condition. Understanding the transcriptome is essential for interpreting the functional elements of the genome and revealing the molecular constituents of cells and tissues, and also for understanding development and disease progression. It is today adopted by researchers across bioscience discipline to study and profile differential expression and use it for various purposes downstream.
This programme will be useful for students, research fellows and faculties from bioscience and pharmaceutical background.
Importance of NGS Data Analysis in Bioscience Research
Next-generation sequencing (NGS) transcriptomics is relevant to multiple branches of life sciences, including microbiology, plant science , medical science, genomics, molecular biology, bioinformatics, and systems biology. It allows for comprehensive analysis of RNA transcripts, providing insights into gene expression, regulation, and function across various organisms.
Applications include identifying disease biomarkers, understanding cellular responses, studying genetic variations, and developing personalized medicine. Additionally, it is instrumental in agricultural research for crop improvement and in environmental studies for assessing microbial communities and ecosystem health.

Day wise Schedule
Day 1: NGS Basics & system Setup
• Introduction to NGS
o Overview of NGS technology
o Common NGS workflows (DNA-seq, RNA-seq)
• Conda Environment Basics
o Installing and setting up Conda
o Creating, activating, and managing environments
• Linux Basics
o Essential Linux commands (navigation, file operations)
Day 2: R Basics & Command Line
• R Basics
o R installation and setup
o Basic R syntax and data structures (vectors, data frames)
o Command-line usage with R (installing packages, running scripts)
• Linux Command Line
o Using the command line for file manipulation
o Scripting basics in Linux (bash scripting)
Day 3: Alignment Theory & Hands-on
• Alignment Theory o Basics of alignment (DNA/RNA alignment)
o Tools: BWA, Bowtie, STAR
o Understanding reference genomes and indexes
• Hands-on
o sample data to a reference genome using a tool like STAR or BWA
Day 4: FeatureCount & Differential Expression Analysis
• FeatureCount Theory & Hands-on
o Understanding read counting and gene expression quantification
o Hands-on with Feature Count for counting reads
• Differential Expression with DESeq2
o Introduction to DESeq2
o Running a basic differential expression analysis using DESeq2
Day 5: Dimensionality Reduction & Pathway Analysis
• Dimensionality Reduction & PCA
o Theory of PCA for dimensionality reduction
o Hands-on PCA in R
• Pathway Analysis (45 min)
o Basics of downstream pathway analysis (GSEA, KEGG)
o Practical hands-on example using pathway analysis tools
Eligibility
Students, Faculties and research scholar from all biological science(Biotechnology, pharmaceutical science, microbiology, bioinformatics and other allied areas) having computer operation skill are eligible to participate.
