Yenepoya Practical Bioinformatics Course | September 2014

This practical bioinformatics course will provide participants some basic understanding of bioinformatics.

Initial meetings (at Yenepoya Research Centre) involve programing and data handling in Python, statistical analyses in R, and some tasks in computational proteomics. Each (weekly) meeting will be of 1-2 hours’ duration. Participants are required to bring their laptop (with Wi-Fi connection).

Interested participants are required to register for the course by sending ane-mail/e-application to dydirectoryrc@yenepoya.edu.in on or before Sep 10, 2014. A nominal fee of Rs 2000/- is levied toward the course expenses. The course will be coordinated by RSP Rao (e-mail: drrsprao@gmail.com; phone: 8277719578).

Topics

Python

Installation of python, modules, data types – lists and matrices, dictionary, functions and classes/objects, decision/looping, etc.

Data/text parsing in Python

Data input/output, csv/dat and text files, string handling, regular expressions, etc.

R/RStudio

Installation of R/RStudio, installing packages, data types – vectors and matrices, functions,data input/output, basic syntax, etc.

Classification/evaluation

Binary classification, confusion matrix, precision/recall, ROC analyses, etc.

BLAST

Installation of BLAST, handling fasta files, proteome-wide BLAST, identifying orthologs in man-mouse, etc.

Simulations

Random numbers, resampling – bootstrapping, Monte Carlo simulation, estimating probability, example problems, etc.

PCA

Multivariate data, covariance, vectors and matrices, PCA score plot, etc.

Cytoscape

Installation of Cytoscape, interaction networks, protein-proteininteractome databases, network visualization/analyses, etc.

ANN

Supervised learning, training, cross-validation, testing, feature extraction, etc.

Additional topics will follow based on the feedback from the participants.

P.S.: A certificate for participation will be provided at the end of successful completion of the course.

The course is initially limited to about 10 participants (based on first-come basis/ participants’ need);any additional registrations may be considered for subsequent batches.

Selected participants will be intimated on or before Sep 11, 2014.

Selected participants must pay a nominal fee of Rs. 2000/- in favor or Registrar, Yenepoya University (payable in SBI, Mangalore), and send a scanned copy of the DD to the above mentioned e-mail address on or before Sep 13, 2014.

DD must be brought on the first day of the course.
